If you are looking to capture the entire SQL with explain, you can either use the DBQL or AccessLogging. You can use any of this, to see actually what ran. The way the VE works , is probably adds the prefix of Explain when you select capture explain dump from within VE. I am sure you can write an interface that will do something similar. I just don't know the details what exactly you want...
