You could use the .os command from bteq to run a OS Related command. You could do something like ".os cd ....." before running the ".run ....". But then I doubt if it would really change from the present working directory to the changed directory.

You could infact give the entire path to the file in your command ".run file=c:\..\.....\test.sql "
