If I understand your request correctly, the following may help.

If you make these queries lock for access then your jobs should not get blocked when they go to re-create those indexes. At least I don't believe they would. We normally recommend all user access go through views and that all views lock the tables, even joined tables, lock for access. The best is to lock the row for access, but in your case a table level lock should do.
